Sometimes you just do not know if you have duplicate pages (as CMS systems sometimes create multiple URLs of the same page).    As an example of ducplicate content, your CMS might dynamically generate duplicate pages which might look like:
example.com/redwidget
example.com/redwidget121321$N=123
www.example.com/redwidget

So you would place the canonicl tag on any identified duplicates as well as the true page that you want indexed in the search engines.

In a nutshell you place the canonical tag on the true homepage and it should propogate through.  The canonical tag can be used by all site owners and is not just reserved for larger e-commerce sites.  Great questions.  I would recommend setting up Google Webmaster Tools as well to address the homepage questions that you have as you can set a preferred domain through Google Webmaster Tools.</description>
